I have an overpayment on an account that's already been refunded by a company check and not a credit card. But the overpayment is still showing in the account and the account is closed.
How do we clear the credit balance to zero correctly?

If the overpayment is done in Zuora, but the refund is done out of Zuora, then you may use an external refund to refund this credit balance. You can refer to the following instruction in our knowledge center, follow the steps in it to creat the external refund:
